It looks like you are using a version of boost::python that is linked with a different version of python than the one you are using. If I'm not mistaken, in fedora you need to add the option: --with-boost-python=boost_python3 when running ./configure. You may also need to install the package boost-python3-devel beforehand. Great thank you, the issue was exactly as I thought but I didn't know how to specify value for --with-boost-python=boost_python3 I had similar problem with PYTHON=python3.4, where I put just PYTHON=3.4 and got bad result of evaluation.
