graph-tool can only read gml, dot, graphml and gt. For everything else, like simple edge-list text files, you need to load it "by hand". Note that graph-tool can also read directly from the Konect collection, which is pretty large: http://konect.uni-koblenz.de/ Just read the documentation of the "collection" module.
